What did the the Apocalypse Box mean when it said to Gideon, "Things change...long time gone." ? I don't understand it.

Presumably, it was noting that it's information on the planet wasn't up to date.

Whether or not that was a lie, we don't know. It does seem to have some semi-omincient capabilities... Because not all the info it coughs up can't be explained by it having learnt things in the past.
